A capital ship will look the same everytime in a system, but the rank changes. Getting an S class to spawn is like a 2% chance iirc. Freighter seeds do not affect what crew will be. Moreover, the freighter's seeds are divided into 2 types - these are seeds by color and seeds according to the shape of the hull.
